The anime was sort of disappointing compared to the manga.

Correct. The anime only got 12 episodes and was never continued due to low viewership.

While I enjoyed the anime, it did have a lot of non-canon material that wasn't in the manga.

A106? No, he still looks the way he always has. Atom does kind of appear in a small time travel arc in the manga (inside the cockpit on the second image, the eighth volume of the manga):

A107 is a different character; she's the prototype to Uran. In fact, A107 has an alternate name called U-Ran (pronounced yoo-rahn):

Ran was the prototype for Uran? I guess she met a tragic end, and years later Ochanomizo created a sister for Atom in her image? (I thought there was something to her hairstyle).
As for Atom in the manga, looks like they took the idea for his appearance from 'Pluto'.
What's with the image in the 'first spoiler'? Looks like R2D2 sorta.

I think that robot in the image is based on a robot from the Astro Boy manga, but I can't remember for certain. All I know is that it's supposed to allow time travel.
