They're external subtitle files, you can install a directshow filter called Vobsub (or ffdshow) that will load them and play them as long as the .smi file has the same filename (minus extension) as the video file you're playing and they're both in the same directory.
Unfortunately, they're all in Korean and aren't much use if you only read English.

A video conatiner format known as Matroska might be able to do that (it was designed to be more versatile than AVI). Ogg's OGM format could do that too I think. I couldn't verify if either of those could do multiple video streams, but they can both do several subtitle files aswell as multiple audio channels.

Matroska can do multiple video streams (use mkvtoolnix) which is the format I ended up using for my 1980's encodes, using dual video tracks for eng/jap would be pointless though, there are cleaner and more efficient ways to deal with it, the encodes I did include Japanese audio with English subs (totally redone, took me forever), and I figured I could add the English audio later on down the road with a bit of editing here and there. I'd like to upload all the eps unfortunately I'm on dialup 
And yes the English dub does suck, I watched it today on ABC too, bits were edited, the voice acting sucks. Just finished encoding it a few minutes ago too, turned out reasonably well considering it was an analog capture, I don't have the DTV tuner card either
